A list of secondary stats and how your base stats affect them.

Base stats are Stamina, Strength, Agility, Intelligence and Wisdom.

PHYSICAL DEFENSE
1 Sta = 1.2 Physical Defense
1 Str = 1.2 Physical Defense

MAGIC DEFENSE
1 Int = 1.2 Magic Defense
1 Wis = 1.2 Magic Defense

PHYSICAL CRIT
1 Agi = 0.1 Physical Crit
1 Str = 0.02 Physical Crit

MAGIC CRIT
1 Int = 0.1 Magic Crit
1 Wis = 0.02 Magic Crit

HP
1 Sta = 7 HP

MP
1 Int = 5 MP
1 Wis = 3 MP

HP RECOVERY
1 Sta = 0.8 HP Recovery
1 Int = 0.2 HP Recovery

MP RECOVERY
1 Wis = 0.8 MP Recovery
1 Int = 0.2 MP Recovery

PHYSICAL HIT
1 Agi = 0.1 Physical Hit
1 Str = 0.1 Physical Hit

MAGIC HIT
1 Int = 0.1 Magic Hit
1 Wis = 0.1 Magic Hit

PHYSICAL EVASION
1 Agi = 0.1 Physical Evasion
1 Str = 0.06 Physical Evasion

PHYSICAL PROTECTION
1 Agi = 0.1 Physical Protection
1 Str = 0.02 Physical Protection

MAGIC PROTECTION
1 Int = 0.1 Magic Protection
1 Wis = 0.02 Magic Protection

HEAL
1 Wis = 0.5 Heal
1 Int = 0.12 Heal

PHYSICAL ATTACK
Fighter/Warrior melee classes
1 Str = 0.5 Physical Atk (when using a gun: 0.12)
1 Agi = 0.25 Physical Atk (when using a gun: 0.25)

Ranger/Rogue melee classes
1 Str = 0.25 Physical Atk (when using a gun: 0.25)
1 Agi = 0.5 Physical Atk (when using a gun: 0.5)

Mage/Shaman magic classes
1 Str = 0.12 Physical Atk (when using a ranged weapon: 0.12)
1 Agi = 0.12 Physical Atk (when using a ranged weapon: 0.25)

MAGIC ATTACK
Mage/Shaman magic classes
1 Int = 0.5 Magic Attack
1 Wis = 0.25 Magic Attack

Fighter/Warrior melee classes
1 Int = 0.25 Magic Attack
1 Wis = 0.12 Magic Attack

Ranger/Rogue melee classes
1 Int = 0.25 Magic Attack
1 Wis = 0.12 Magic Attack


PERCENTAGE BASED SECONDARY STATS
Percentage based Secondary Stats increase how much of the stat you obtain from the base stats.

An item with 10% Physical Hit does not give a flat 10% more Physical Hit in your Hero window, it gives 10% more Physical Hit from the base stats. In the case of Physical Hit, we know from the above information that Agility and Strength both provide 0.1 Physical Hit.

PHYSICAL HIT
1 Agi = 0.1 Physical Hit
1 Str = 0.1 Physical Hit


If you have 10,000 Agility, and 5,000 Strength in your Hero window:

Agility 10,000 * 0.1 = 1,000
Strength 5,000 * 0.1 = 500

So we know you get 1,500 Physical Hit rating from your Agility and Strength. 1,500 Physical Hit rating is 150% in the Hero window.

If you have an item that gives 10% Physical Hit, you would get 0.11 Physical Hit from both Strength and Agility, because 0.1 increased by 10% is 0.11.

Agility 10,000 * 0.11 = 1,100
Strength 5,000 * 0.11 = 550

So with that additional 10% Physical Hit, you would now have 1,650 Physical Hit Rating which is 165% in the Hero window.

So from this example you can see that the higher your base stats are, the more you get from the percentage based secondary stats.

Why is it like this? It's confusing!
I agree, it is confusing to see something gives 10% but actually can give less, or more depending on other factors, but this is how the game was designed and many other games use the same or very similar systems.

The percentage based stats in Iris are generally used on items that should not be outgrown when you level your character and items that can be used by characters of all different levels. Costumes are a good example. If the item just gave an actual flat 10% of something, it would soon become obsolete as you level up. The current system allows the item to improve as your character gains levels and obtains more base stats.
